Playing the Mystic Melody in Eggman's stage will affect Rouge's stage. Also, playing the Mystic Melody in Rouge's stage will affect Knuckles' stage. Find the Ancient Ruins in Knuckles' stage and you'll find a row of rings that will take you to Sonic's stage. Do the Light Dash to get to the secret room.
